In the theatrical release of Justice League, Batman concocts a plan to use a chamber in General Zod's crashed Kryptonian ship and the motherbox, along with some energy from the Flash going fast, to resurrect Superman.
Justice League features the resurrection of Superman using the Mother Box, following his demise at the end of Batman v. Superman - but this revival is not instantaneous. The death of Superman has a major impact on not just Metropolis but the whole world, shaking the public confidence and emboldening villains.
There's Zod, who by my count Superman has killed intentionally not once , not twice , but thrice (in the movies Man of Steel and Superman II, and the comics in issue #22 of Superman Vol. 2). Christopher Reeves' Superman also killed Nuclear Man in Superman IV, though that movie was ridiculous and no one minded much.
How Superman died before Justice League. As its title describes, most of Snyder's Man of Steel sequel leads up to a fight between Batman and Superman. Doomsday stabs him too and Superman is weak enough from all of the various stabbings and explosions that Doomsday's stab proves fatal.
Superman realizes its vulnerability to kryptonite and retrieves the spear, fatally impaling the creature with it. In its dying moments, the creature kills Superman, who was weakened by kryptonite exposure. Following Luthor's arrest, Batman confronts him in prison, warning him that he will always be watching.
