According to those players, Paimon is a pest, an overly talkative Navi from Ocarina of Time who just doesn't know when to shut up. For now, a way to mute Paimon in Genshin Impact completely doesn't actually exist.

Point is, Kaeya could have figured it out somehow, or maybe he knew all along. So, he takes it out, or simply covers it up. It's a 'screw you' to his birth country that I could imagine him doing. Or, putting it another way, something about his eye could be obviously wrong, so he covers it up to skirt around suspicion.
