Later in the electric storm scene, it is hard to tell whether Toothless has the tail fin or not. (No obvious flashes of red to be seen). There's no way he can fly with a tail fin missing. Then again there's no way he can regrow his tail fin in that 1 scene.
Toothless smashed his tail in GOTNF as an act of friendship and declaration of loyalty. Hiccup constructed the new tail fin so that the dragon could fly on his own apart from the Viking boy. However, Toothless did not want this, and Hiccup deep inside him did not desire it either.

In Gift of the Night Fury, Toothless' old tail was replaced with a darker brown auto-tail that had no cables or whatsoever and gave him the ability to fly on his own. Toothless also has a greenish-yellow 'emergency' fin.

In "Family on the Edge", the leg was damaged when Dagur accidentally caused Hiccup and Toothless to crash. Dagur then offered to fix the leg himself, resulting in it breaking in two. The other Riders found the broken prosthetic, and when they found Dagur, they accused him of doing something to Hiccup.
